Teaching AI to navigate evolutionary tree space

Evolutionary trees have a weird geometry: branch lengths change smoothly, but tree topology flips discretely—like navigating a space that's partly continuous, partly discrete. PhylaFlow trains a flow-matching model on this geometry to suggest promising trees as starting points for Bayesian phylogenetic inference. On eight benchmark datasets, trees proposed by PhylaFlow let downstream refinement algorithms find correct topologies faster than classical approaches.
